You must make the team because you are good in batting, bowling or on your allround capabilities. And from these 15 who have been chosen based on their capabilities, a captain must be chosen.

A player can not be chosen in the team because he might make a good captain. Thats just not good reasoning.

But still, Kaif is nowhere near Vaughan's batting abilities.

Michael Vaughan is Englands second best batsman after Pietersen. He's certainly not in the team purely because he's a good captain.
